I have found a directory parsing bug that creates problems when the storage structure on the SD card is greater than two to three levels deep.
I had my SD card organized as:
SDCARD - calibre - genre - Author - Series - Book Name - title.epub
This would cause the system to hang, or take upwards of ten minutes to load a book.
I did some testing and found the deeper the levels in the directory the longer it takes to load.
The SD card organized as follows:
Author - title.epub works fine and takes no more than 15 seconds to load the book
I have seen this problem in several of the projects I have worked on and it is in the module code that parses file names.
If I knew what version of embedded linux you were running I could probably tell you what module it is in.

I agree there is a bug with the current firmware.
When plugged into my Mac (Snow Leopard) or my PC (XP), it bogs down and has trouble ejecting. Sometimes it takes 10+ attempts to get the JetBook to eject.
Keep in mind the USB interface is USB 1.1 so if you are working with large files and a large card you would be better to work with a card reader on your computer rather than through the Jetbook
